The German, Scandinavian and UK 3D release has both 3D and 2D versions in HD and most of the extras.
The US/Canadian 2D release has some additional "Shrek the Musical" related extras.
For collections, the US/Canadian "The Whole Story" boxset have 7.1 audio, some minor additional featurettes (e.g. "Secrets of...") and music videos (e.g. "Shrek the Musical") with only the 2D version of the film.
Additional short films:
"Shrek 3-D: The Story Continues AKA The Ghost of Lord Farquaad", "Thriller", "Scared Shrekless", and "The Pig Who Cried Werewolf" shorts can be found from the "DreamWorks Spooky Stories" release.
"Shrek the Halls" tv special is part of the "DreamWorks Holiday Classics" release (which also includes "Donkey's Christmas Shrektacular") -
