The US and UK 3D releases have both 2D and 3D plus the standard bonus disc. Only minor language differences.
The US "Limited Edition Collection" and the Japanese "The Amazing Spider-Man Series" release have the film in 2D only with the most bonus features. Though note the "Second Screen" extra from the previous release is not carried over. -
